It is just as plausible to say the aliens flew across the vastness of space to the Earth and they use the cavernous openings in the earth to stay hidden from us on the surface. I did some spelunking when I was younger and I was in open spaces large enough to build a multi-story palace. I was only about 100 to 200 ft deep where there were openings that large. It seems logical that deeper in the Earth there could easily be open spaces large enough to build a city. Over a century or more robots could dig out areas greatly enlarging open spaces and the regolith could be used to build more buildings.
